We do select animals to breed for reasons that could be called esoteric or evil, depending on your point-of-view. Breeding kittens for new colors so as to charge more for new colors, puppies for shorter and shorter muzzles so they'll be "cute," that sort of thing. And that has to have unintended and deleterious effects. But the question would be: Does breeding in captivity itself cause deleterious effects?
